I went through this very consideration earlier this year.
At the time I looked, the CIPP/E already had GDPR built into it by virtue of being a Europe wide qualification (and the IAPP being international) you can see who has had a hand in the development of the course and people involved in the development of the EU directive and the EU regulation are in there.
BCS at that time (earlier this year) still appeared to have DPA focus and was very UK centric (and I personally don't really see that as a major advantage). The way BCS is delivered is more rigid - you attend 4/5 day workshops and then sit the exam. This can be good for anyone that dithers in terms of sorting out dates and so forth and putting time aside to study.
The IAPP CIPP/E course is online with very good materials, you do it in your own time and book your own exam when ready (no time limit) and the exam centres seem to hold one a month in a number of different locations.
If you are in a permanent role and wanting to obtain something that you can hold up as evidence of qualification then BCS will be fine. However, if you are freelance or independent and look for work in many sectors, like I do, then you will find that the CIPP/E is the more highly regarded - I am not sure that the BCS qual is recognised outside the UK, but I could be wrong. I have noticed that many larger organisations advertising for DPOs often state a requirement for CIPP/E and this trend seems to be growing.
It's horses for courses, I would recommend CIPP/E but the BCS will be a good second especially against all the other "qualifications" out there that seem to have little or no supporting structure behind them and their value is questionable.
If you want a course that goes into GDPR in some depth and breadth then I know the CIPP/E does this, although I do not know what is in the BCS syllabus now, so it may do the same(?)
Oh, and the CIPP/E means that you will be a member of the International Association of Privacy Professionals and their online resources are massive with on-going courses and webinars many of which are free and discussion boards with very skilled and knowledgeable people from around the world, not just the UK and Europe.
However, you pay your money and you take your choice.
