As always, it depends, but usually, the T1 accompanying a subject's
functional images is to be preferred (better resolution, contrast, less
distortions etc.). For this, though, you must make sure the images
(functionals and anatomical) are in register with each other.

You changed the normalized voxel size to 3x3x3.75, which I guess is the
input size of the functionals. However, all images are scaled to MNI
space by a factor of about 1.4, so it is not necessary to keep this
voxel size as is as each voxel is interpolated anyway. There was a
discussion a while ago whether the "nicer" images of normalized voxel
size 2x2x2 (instead of 3x3xx3) outweigh the disadvantage of having more
multiple comparisons to correct for, but I do not think we reached a
definitive conclusion then.
And, the default is not unified segmentation, it is what used to be
called "new segment" in spm8. See Malone et al., 2015 for some
discussion on the differences.
