Nic,
I use Sage from when my company was bigger and it's easy for my accountant to handle (I'm also a limited company) but would not necessarily recommend it as it's actually quite expensive to maintain. If I was starting again I'd be seriously looking at an online freelance invoice and tracking system. These produce good looking online invoices, but you can also create printed ones if you need them. There is a list here:
http://freelanceswitch.com/money/7-online-invoicing-apps-for-freelancers/
Most give you a free account for a limited number of quotes and invoices. For example, Invoice Place (the last in the list) is free if you do no more than 5 invoices a month, but is only £6 a month or £60 a year for 1000 invoices a month. Make sure though you can invoice in Sterling which this one does.
