there are two things I would try: one, segment the T1 and try
coregistering the FA to the WM map; they should be closer, and as the WM
is in register with the T1, the FA map would be, too. Secondly, you
could try to use a bias-corrected T1 as the target. I seem to suggest
that a lot ;) but it does work for me in some cases when all else fails.
