My coauthors and I have published a few papers in JGR and BSSA with 3D
pdf files as supplementary materials. Some of them are posted here:

These are 3D fault meshes were made in 3DMove, exported as gocad files,
converted to VRML (using a script I wrote), and then imported into Adobe
Acrobat with the Tetra 4D plugin. My script can only handle
monochromatic triangulated surfaces, but could be modified to do other
things. I can share the code if you choose to go this route. It has been
a while since I did this, so maybe there is a simpler process now.
Here are some thoughts:
1) The Tetra 4D plugin is not free. You can contact them for a quote.
2) There are open source freeware packages that will make 3D pdf files,
but last time I tried them, I had no luck.
3) JGR and BSSA both had issues at the time with our 3D pdf submission
since they do not meet some pdf standards. For example, as far as I
know, only Adobe Acrobat and Acrobat Reader can view 3D pdf files. For
this reason, the journals made me post the 3D pdf files on my personal
website and link them in the supplementary materials.
4) An alternative would be to provide your Move file(s) in the
supplement and direct the reader to download the free MoveViewer
software from
https://www.mve.com/software/moveviewer
