Gert,
I think this is a typo in the 3K82 pdb entry, I checked the M&M section and the reference given and the structure used for MR is probably 1BFE (or 1BE9) instead of 1BEF.
In any case, if MR works and you rebuild the structure afterwards with an automatic building procedure, you might not be aware of the problems of the original structure…of course, MR with a made-up structure is not very likely to work...
