Hi,
The nonlinear warps include the information from the linear matrices, so you can ignore the matrices in this case. To combine warps with convertwarp you do the following:
convertwarp -r C -o A_to_C_warp --warp1=A_to_B_warp --warp2=B_to_C_warp
All the best,
Mark

Image A is registered to image B used the commend ‘flirt’ and ‘fnirt’ to get the affine transformation ‘A_to_B.mat’ and the nonlinear transformation ‘A_to_B_warp.nii.gz’. In the same way, image B is registered to image C to get the affine transformation ‘B_to_C.mat’ and the nonlinear transformation ‘B_to_C_warp.nii.gz’. Now I want to combine the multiple transforms into one and use the combined transform to map image A into the space of image C. What should I do?
