Dear Hesam,
is the scaling of the y axis the same after the 1st and 2nd run? When
plotting the realignment parameters, Matlab will scale the plots so that x
and y axis fit the data well. It may be that there is residual movement
left after the first realignment run, which shows a similar pattern but at
a much smaller scale. If this is not the case: are you really sure you
selected the unwarped data and not the original for the second run?
