hi probably what you should do is the following, which should work.
setup as much as possible in the GUI, including choosing
higher-level analysis etc, and setting the correct number
of EVs. just don't bother setting up the values inside the EVs. press
done on the "General Linear Model" setup and ignore the warning
about rank deficiency.
press "Save" on the main GUI and save to a design.fsf file.
then append your scripted EV values to this file
hopefully this will work.
