I can confirm that the JISC Plagiarism Advisory Service, and detection
software, will only check against some journals and articles that are
copyright free. It does however check over 800,000 websites at present plus
its own private database of submitted work. This is an ever increasing
number as the service continues to operate. As for the password protected
sites I am unsure that any software will be able to do this as it could be
referred to as "hacking".
I hope this helps.
