As far as I know (last time I went there was in february), the library is
open on working days from 9 - 17.30, the "afternoon system" doesn't exist
any more - I repeat - as far as I understood the Vatican Library logics.
The only problem is that you have to arrive before noon, because that's
the last moment to hand in book requests. Concerning manuscripts you have
to hand in your requests before 14.00. But ask any other researcher over
there. Most probably THEY will help you : nearly everyone remembers
his own hard time of visiting for the first time to the Vatican Library
...
