you don’t need to run all steps in a single FSL version. But I would recommend that in a study you use the same version of each app for all subjects. So for example running eddy 5.0.8 on all subjects followed by bedpost 6.0.1 on all subjects would be perfectly fine. But running eddy 5.0.8 on all patients and eddy 6.0.1 on all controls would not.
We do our best to make sure each app gives identical (or close to identical) results when we update to a new version. We have sets of test data that we run each new version on, ensuring that we get same results as with the previous version. But those tests don’t necessarily cover every conceivable set of input parameters, so it is always safer to make sure that for a given app you use the same version.
