I guess the "big WMxGM matrix" would be the "fst_network_matrix", right?. In that case, should I use "cords_for_fdt_matrix" to get the position of each WM voxel on the *.nii file?
Anyway, this is not a good solution because, as you said, the tracts wouldn't be actual streamlines between the two ROIs.
So, is there any way to generate more than one image from a tractography? i.e. more than one fdt_paths.nii.gz file, one for each tract. Running probtrackx2 for every connection (ROI "1" as seed and ROI "2" as AND waypoint) takes too much time (I have 380 GM ROIs).
