Thanks for your answer, I didn't know about that hidden option "--otargetpaths". I tried to implement this flag in two different ways but none of them has worked so far. These are the command lines I´ve used:
Try 1:
probtrackx2 -x seed_1.txt -l --otargetpaths --onewaycondition -c 0.2 -S 2000 --steplength=0.5 -P 5000 --fibthresh=0.01 --distthresh=0.0 --sampvox=0.0 --forcedir --opd -s BEDPOSTX.bedpostX/merged -m BEDPOSTX.bedpostX/nodif_brain_mask --pd --dir=tract_1 --waypoints=380_seeds.txt --waycond=OR
---------------------------------------------
Try 2:
probtrackx2 -x seed_1.txt -l --otargetpaths --onewaycondition -c 0.2 -S 2000 --steplength=0.5 -P 5000 --fibthresh=0.01 --distthresh=0.0 --sampvox=0.0 --forcedir --opd -s /BEDPOSTX.bedpostX/merged -m /BEDPOSTX.bedpostX/nodif_brain_mask --pd --dir=tracto_1 --targetmasks=380_seeds.txt

In both cases I got just one "fdt_paths.nii.gz" file. Do you know what I'm doing wrong?
