two sites come into my mind here, not Central America, but maybe of interest:
# Tagebau Espenhain near Markleeberg, Germany, Pleistocene (280.000 years BP):
Caches of fossil sea urchins were found there that may have been intentionally collected (Schäfer 2007).
# In Mogador, Morokko we found a fossil Brachiopod in the archaeological contexts. There where Phoenician contexts (7th- 5th c. BC) and Roman contexts (1st-3rd c. AD), but I do not remember from which contexts the Brachiopod came. For information on that site see Becker & Küchelmann (2010) and Becker et al. (2013), but the the find is not mentioned in these publications.
