Hi - I haven't looked in great detail yet but the following seems to give a pretty nice skeleton - you may want to adjust the threshold level but 0.15 seems pretty good. You may need sudo rights to run this.
cd $FSLDIR/data/standard/
tbss_skeleton -i FSL_HCP1065_FA_1mm -o FSL_HCP1065_FA-skeleton_1mm
fslmaths FSL_HCP1065_FA-skeleton_1mm -thr 0.15 FSL_HCP1065_FA-skeleton_1mm
