Dear Meike,
what are "the other files of a volume"? There should be at most one image file per 3D volume, maybe only a single 4D volume per timeseries.
If you apply the reorientation from Display, you should get asked whether you want to save the reorientation matrix for further use. This matrix can then be entered into "Util->Reorient Images" to reorient all other images. Since it works in world space, the same matrix will flip all images of all subjects in the same way. Just make sure that you enter all images for each subject. If your data is 4D, select each 3D frame separately by entering "Inf" in the "Frames" field of the file selector.
