thanks for the quick answer. I wondered whether there might be issues especially if the head is tilted in different ways in the two images.
The most common thing I've spotted in my data is slight movement in a (random) direction (with a roughly constant head tilt).
To give you an example, I've created two images of the same subject recorded in AP and PA respectively. On top of the differential distortions caused by different encoding directions, the kid moved down a bit in the PA compared to the AP.

this is essentially the case. There is a second order effect in that the field is likely to be slightly different for the two different positions. But that is quite subtle so it is unlikely you would see that by just eye-balling the results.
