The best check is choose a series of points on the edge of the MNI template and see if they are likewise on the edge of the normalized EPI data. Drag around the edges and make sure the brains line up, using several checks (e.g. fronto to back mid and lateral sagittal, left to right and posterior and anterior). DO you have any field map correction? Its always possible that the presence of EEG electrodes (or whatever is causing those bumps on the anat) causes some distortion. Distortions can have unexpected effects on the analysis. Though nothing looks to obvious in the ‘before’ EPI.
