We had a similar problem with one of our PC's which was conflicting with a USB channel and stopping the scanner from working. We moved it over to a different USB channel on the PC and this seemed to solve the problem.
I realise that this isn't the same problem, but hopefully any pointer may help!
The only other thing I can think of is that the scanner is reading a string of characters in the RFID tag and causing the PC to interpret it as a keyboard shortcut - hence my suggestion for moving the scanner to a different channel to the keyboard and mouse one.
Of course all this theory may be completely wrong!
