Hi Mike,
You will loose historical data about the top metrics (sessions, users, avg.
time on site...). You can use annotations on GA to mark the site change.
That way you can use the comparison options available on GA directly on the
same account.
However, I would start a new GA account if that data is not accurate and
there are no custom settings. If you have views (profiles) for specific
sections these will need to be redone based on the new URL structure so
better to have a new account. That would give you a clean view of the data
for the client users.
If the old site using the asynchronous version of GA and the new site is
going to have Universal Analytics, that is another reason to start a new
account as figures may change and it will be more confusing. Some people
actually recommend to have both running in parallel for a while to see the
impact of this migration to UA on your site.
