I have no idea which of them is used most frequently / whether there have been any changes in popularity over time, but if you think of fMRI you also think of SPM, FSL/Freesurfer, Brainvoyager and AFNI, plus some less well-known toolboxes like the VISTA tools from Wandell lab maybe.
If you directly compare SPM and FSL, then there are some differences indeed. For example FSL includes a module for ICA analyses (MELODIC). With SPM, you would typically preprocess the data and then forward it into another compatible toolbox for more advanced aspects, including statistics (in case of ICA this would probably be GIFT).
Finally, you will require particular programmes or your own scripts for particular analyses, just a few examples (probably not complete):
- Surface-based fMRI analyses or cortical thickness measurements -> BrainVoyager, Freesurfer, VISTA tools
- TBSS -> FSL
- Population receptive field mapping -> BrainVoyager, VISTA
Some of the programmes are compatible to some extent, for example you can preprocess in SPM and forward the data to VISTA then, others are not.
