I am able to manually edit the brain masks (granted it is a very slow process) however I am not quite sure how to calculate the volume after I have edited the masks. Usually I do BET then FLIRT and the process generates a bvars and vtk file alongside the nii.gz file. Is it the fact that the edited mask file doesn't possess any concomitant files (the bvars and vtk) that I can't calculate the volume? If so how I do I fix that, or is there another problem. Thank you.
