As long as it is the same Board you will have no problem as long both Centres are using the same UCI and everyone cashes everything in!!!
However, we frequently have to ask the Board to switch units around to give the students the best grades at both Maths and Further Maths as this doesn't always happen. Our Head of Maths scrutinises the results in depth and always comes to me with a list of half a dozen or so that can go up a grade in one or the other subject if units are switched.

Excuse my ignorance, but I have never come across this before and am not convinced by the answer I am getting from the Exam Board.
We have a student who is being taught under a consortium arrangement whereby he is studying A2 Maths at another school and A2 Further Maths at this College. He will be sitting both in June this year and we will of course be using the same UCI but different centre numbers.
Given the rules on unit selection for both Maths and Further Maths under "normal" circumstances I would expect the Exam Board to select the best units for the Maths grade and leave the next best set for the Further Maths grade.
Does anyone have experience of this working in the situation of this student - units being taken at different centres at the same time?
