Actually, I tried shapeit v2.r727
with only this family
1 1028 0 0 1 -9
1 1029 0 0 2 -9
1 1030 1028 1029 1 -9
1 1031 1028 1029 1 -9
and I have this error message:
2 samples are included in several duos/trios, check list in
shapeit_08112013_11h22m16s_d8a17d67-edff-439c-8e02-571cdfe1b689.inc.me
