Could it be because the first version received so much criticism from Nikolay Rubinstein, who advised Tchaikovsky to extensively rewrite it? Tchaikovsky valued Rubinstein's opinion very much and was deeply affected by this response. He did review the work later, and possibly this was deemed a better version to use as it was composer's own definitive edition.
