Sara,
while nreg and areg were distributed with FSL the IRTK package is developed separately by Daniel Rückert et al at Imperial College London. You can download 64 bit Linux (Ubuntu) binaries from http://wwwhomes.doc.ic.ac.uk/~dr/software/download.html - if these work for you then you should be able to simply replace the binaries from your FSL install with the ones found on Daniel's website.
