Right, but that should only be annoying and not have an actual negative
impact. It sets up a variable that is useful for FSL development.

I agree. None of them needs it. FYI, there is also a Debian package for
AFNI and an initial one for SPM. Take a look at http://neuro.debian.net
for more software (mricron, caret, dicomnifti, itksnap, mriconvert, mrtrix,
...).

That is what it should do -- not only in bash, but any POSIX shell
(bash,dash,ksh,zsh,....). Just follow the instructions in the FSL
manpage and you should be all set.
