Glen,
I think you can use the FSLOUTPUTTYPE env var to get any result in nifti instead of nifti_gz, for example (in a bash shell):
export FSLOUTPUTTYPE=NIFTI
then you give your commands and the results will be in NIFTI.

Dear FSL users, I have 4D nifti files (e.g., bold1.nii, bold2.nii, etc) and converted them to corresponding 3D nifti files, but I noticed that all the 3D files were generated with .gz extension. I had to unzip them to remove the .gz extension but wondering if there is any way of avoiding this later by directly convert from .nii to .nii, not .nii.gz.
Any tip would be appreciated.
