Thanks for your reply. I am doing this in FEAT. 15 Degrees were selected because that was the default option (the other options I have available are Full, Normal or None). I tried normal but it didn't work at all well.
We also don't have access to the fslreorient2std command - I suspect we have an earlier version of fsl, nor do we have a full brain functional image. We do have a full brain structural, although that is in the Sagittal rather than Coronal plane. I tried using that as the main structural and the partial-brain FLAIR as the initial using Full search (as they are in different planes). It worked somewhat better, however I got warning messages (I think during the creation of the high res to standard matrix) in the log saying;
Setting subsampling
Setting reg mode
Setting lambda
SpMat::SolveForx: Warning requested tolerence not obtained.
Requested tolerance was 0.001, and achieved tolerance was 0.104075
This may or may not be a problem in your application, but you should look into it
Is this a problem, and what should I be looking into if it is?
