Mariah,
the sec. strc. recognition in pymol is not always getting it right
(sorry Warren).
Use dssp http://swift.cmbi.kun.nl/gv/dssp/ to get the proper sec. strc
assignment.
There is a nice tool by James Stroud http://structure.usc.edu/dssp2pdb/
to transfer the information from the dssp out-file to the pdb file.
Pymol will read this information from the pdb file and show it.
