There are a number of reasons this could be....for example, did you
re-do the preprocessing in SPM5, or simply re-run the 1st level
estimation on exactly the same images? The standard normalization in
SPM5 (using segmentation) differs from that in SPM2, which might
impact your results. Without knowing the details of how you set up
your preprocessing and model it's hard to know exactly what the
difference might be.
In general, I think the consensus is that, at least most of the time,
more recent versions of SPM should produce more accurate results. So,
if there is a discrepancy, I would tend to trust the SPM5 results.
