Use fslroi to take only the b0 volume from the 4D file and apply the
fslmaths command to that.
Peace,
Matt.

Subject: [FSL] fslmaths on 4D volume files
Hello,
I have a question regarding fslmaths. I am creating portions of my
nodif_brain masks by hand, as bet does not work as well in stroke brains and
I am trying to creat nodif_brain using fslmaths and the nodif_brain_mask
created partially by hand. However, I am not sure how to create a 3D mask
from 4D volume. I am using fslmaths in the following way
fslmaths data.nii.gz -mas nodif_brain_mask nodif_brain
The results nodif_brain file has 4 dimensions. How can I specify which
volume (the b-zero volume) of the data.nii.gz I would like to use in order
to create nodif_brain?
Sincerely,
Anastasia
