The problem with your data is this: all your preprocessing steps will be
influenced by the different sizes (and thus, the different voxel sizes,
unless the FOV was adjusted accordingly). As all of your subjects in one
group seem to have the one size and all of your subjects in the other
seem to have the other size, there is no way to statistically
disentangle true group effects (group 1 vs. group 2) from the voxel size
issue (resolution 1 vs. resolution 2). So, you're in trouble. What you
could try is to look for effets within each group separately, or collect
more subjects with either or both sequences so your group and your
effect of interest are not correlated any more.
