Are you using a color range (e.g. Red-Yellow) to display the tracts in
the 3D viewer? Try setting the minimum threshold to 0 and the maximum
to 1 and see if that fixes your problem. You may be trying to render a
range of values in different colors in 3D. However, I recently noticed
that this causes problems when I am in diffusion space, but not when I
register my paths to MNI space and open it with the template brain.
