I use Endnote and find it very flexible.
I don't know of any controlled vocabulary, but there is a list of zooarchaeological terms which you could use as a starting point in:

I am using Reference Manager. It allows you to put a summary with the library data and still keeps the files quite small. It also has a 'cite as you write' function. Have a look at their website for more information http://www.refman.com/.
