Hi,
Yes this is a tricky image to segment - for example,
fast -t2 N00001_brain
gives an ok segmentation if you consider merging two of the output
classes into one CSF class - but there is confusion between CSF and
cortical gray.
As this is such an unusual image I would recommend a more custom
approach. You can choose an intensity threshold by hand and use
avwmaths++ and avwstats++ to estimate CSF volume. I wouldn't
recommend trying to use SiENAX as the ventricles won't match the
standard space masks well.
