Hi,
may sound odd, but you have apparently created a
subdirectory in stats called t-test... so are you sure
that your all_FA_skeletonised is indeed in the stats/
directory where you're actually working. It simply
seems not there...
Also, you don't need 5000 permutations as your sample
is 6 subjects in two different groups, so at most 924
permutations...
