I think you're right in your guess that church history will be better covered in theology PhD programs than in history. The appropriate programs will depend, of course, on what her specific interests are. At my grad school (Drew), American church history was the big thing; the historical theologians (and there is a *big* difference from church historians) were into reformation and patristics.
One of my advisor's favorite anecdotes was about a historical theo student's dissertation comparing a 19th c movement's Christology (I think it was 7th day Adventist) to Chalcedonian Christology. One of the committee members was an American church historian who thought the topic completely bizarre....

I have a student who is interested in pursuing graduate work in history with
an emphasis on religious history (Church history in her words, but I think she
means Western Catholic or possibly Protestant). I haven't been able to pin
her down as to whether her interest lies in the early Church, medieval, or
early modern history, or indeed whether she might be better placed in a
religious studies program rather than a history program. So I realize this
query remains a bit nebulous, but she has asked for a recommendation of
programs that specialize in this/these subject(s). Before I suggest anything,
I thought I would see if anyone on the list had any thoughts. Any suggestions
would be most welcome. Feel free to contact me off list, as I realize this is
