Segmentation in SPM2 begins with an affine registration (for images that are
not spatially normalised). This is based on minimising the mean squared
difference between your image and a template image. If your image has no
scalp, then the template you use should also have no scalp.
Assuming the affine registration works, then the rest of the segmentation may
work OK. Having not tried this though, I'm not entirely sure about that.
