How are you doing the spatial normalisation? I would suggest coregistering
and generating a mean of the coregistered images (e.g. using ImCalc).
Estimate the spatial normalisation parameters from this mean, and apply them
to the original images.

This will depend on your model of what is going on, the assumptions that you
make and what you are actually looking for in the data. There are many
possible ways of doing an intensity normalisation.
