Hi ANusha,
I ran into the same problem. Fdt really wants binary values -- anything
that is not a 1 is treated as zero. In fairness, it does say this clearly
in the online help but I hadn't realize it was intended quite so
literally. If you run your masks through avwmaths <mask> -bin <out> it
will binarise them and Fdt should work as expected. I think the next
release will probably make it less sensitive to the specific non-zero value.
