Hi,
depending on what you really want to achieve you'd have to edit one or both fast calls in $FSLDIR/bin/sienax and add these -2 option to these (instead of calling sienax with -2). However, I am not sure how well this works and the performance will certainly depend on your data.
Note that you can save your edited sienax as sienax_2D, for example, to keep the original as well as the edited script.

Hi everyone,
I'm using SIENAX on some T2 scans with somewhat thick slices and I was
wondering if it is possible to run SIENAX with 2D segmentation. When I've
tried to run it as follows:
sienax filename -d -t2 -r -2
it interprets this as 2-class segmentation. Is there anyway I can specify
2D segmentation?
