You mean to add or remove some VOs? Than yes, you can.

Using YAIM or by hands. I think that YAIM is the preferred way: just modify
your site-info.def and run configure_node script on all your nodes. If you
will be removing some VOs make sure that all VO users are removed from the
system. Certainly, YAIM currently does not have such functionality, but
the script to do this is basically very simple:
for i in user1 user2 user3; do
find / -user "$i" -exec rm {} \;
userdel "$i"
done
Of course there can be some caveats in that script. Jeff Templon can tell you
more about ruining files by handwritten scripts ;))
Do not be worried about running configure_node several times: as long as
you keep files created by that script unchanged this operation leaves your
system in a good state (almost at anytime, I've seen only one exception
since 2.4.0). And if you tune some parts after initial configure_node than
you should tune that parts after the successive invocations of configure_node.
