If you want images to be in a particular orientation w.r.t. each other,
then you can reslice your data via the Coregoster button, specifying
one of your images as a reference.
Alternatively, you could try the reorient.m finction from:
http://www.jiscmail.ac.uk/cgi-bin/wa.exe?A2=ind0308&L=spm&P=R138&I=-1
This will reslice the images to axial, with 1mm isotropic resolution.
