I myself have no personal experience woking on a critical edition,
but I know of one possible software package for formatting one.
There is a set of macros for the TeX typesetting program designed
for just such a purpose. You could check out EDMAC's Web page
(http://www.ucl.ac.uk/~ucgadkw/edmac/index.html) for additional
information, including links to other programs. For an example of
someone who used EDMAC to create a critical edition, look at
