While I have no own practical experience with this kind of software, I can
refer you to two packages which are relatively well known:
1) For typesetting a critical text and apparatus with more than one set of
variants, you might consider to use CET (Critical Edition Typesetter),
developed in Bochum with the original purpose to facilitate Mackensen's
edition of Henry of Ghent. CET requires a PC/Windows and is based on TeX --
which means that it is not the most userfriendly solution. There is a
possibility to combine CET with MS Word in order to get an "almost 'What
you see is what you get'" solution, yet only with some limitations
(regarding the possible number of different sets of variants). CET is

2) For collating manuscripts in order to prepare a critical edition, the
well known and much praised solution is COLLATE, developed by Peter
Robinson for the Canterbury Tales Project. Collate requires a Macintosh,
and I don't know what has become of earlier plans of porting it to Windows.
I am not even sure if COLLATE is still distriubuted, because the CTP info
page on COLLATE seems no longer available, but you can contact Peter
Robinson directly ([log in to unmask]) or try to find out at the CTP
