Is it possible to find DNA differences in horse skeletons ?

Yes, it's possible. Such a project is carried out at the
Archaeological Research Laboratory, Stockholm University,
Sweden. DNA from Iron Age horses are being compared to a
DNA-'tree' over modern horse breeds. The study this 'tree'
is based on has been done at Uppsala Universit (don't
remember which department). The teeth of the horses are
normally used to extract the DNA.
