Thank you for your responses. Dr. Mathalon had sent the original question
on my behalf as I was having trouble mailing to the list. So, I will follow
up with this. We are actually using 4d analyze files so the mat files prove
to be important. I have tried removing the mat files that were associated
with the resliced images and I get a very different orientation when I
displayed the image that appears to be flipped in the anterior-posterior
direction. Basically, I'm just trying to realign and reslice images in
preparation for a script that doesn't interpret mat files just the images
themselves. Here is the output in response to Ged's earlier questions below...
