Hi,
yes, it says 20 minutes for the -n option as it assumes a lower resolution of the native images than the one of the FMRIB_58 (1 mm3). Registering to this high-resolution template takes 5 hours (which corresponds well to what you observe with a comparable resolution).
Considering the resolution of your images, and more generally, I would recommend to go for the -T option (unless you're dealing with children' scans for instance).
